摘要
目的通过基因表达(Gene Expression Omnibus,GEO)综合数据库筛选参与食管鳞癌(Esophageal squamous cell carcinoma,ESCC)发生和发展的环状RMA(circular RMA,circRNAs),并构建内源竞争性RNA(ceRNA)调控网络。方法从GEO数据库获取的三个数据集GSE150476、GSE112496和GSE131969分别进行差异分析,获得差异表达的circRNA;Circinteraome预测circRNA的靶miRNAs,miRDB和mirWalk预测miRNAs的靶mRNA,STRING在线网站构建蛋白质互作网络(PPI),DAVID进行Gene Ontology(GO)和京都基因与基因组百科全书(KEGG)富集分析,Cytoscape构建circRNA-miRNA-hubmRNA调控网络。结果3个数据集的差异circRNA取交集,得到1个circRNA(hsa-circ-0000139),预测到26个靶miRNA和114个靶mRNA;GO和KEGG功能富集分析表明,可能与RNA聚合酶II启动子转录的正、负调控过程、核质转运,染色质重塑、RNA聚合酶转录子序列特异性DNA结合、HIPPO信号通路,转录失调等有关;根据ceRNA调控机制,最终纳入了1个circRNA,7个miRNA和8个mRNA,共构建了16对circRNA-miRNA-hubmRNA相互作用关系。结论筛选出1个特异circRNA(hsa-circ-0000139),有望成为ESCC的潜在生物标志物;成功构建一个潜在的circRNA-miRNA-hubmRNA调控网络,为食管鳞癌的治疗和预后提供新的参考。
Objective Esophageal squamous cell carcinoma was analyzed by the Gene Expression Omnibus(GEO)database.ESCC data were screened for circRNAs involved in the occurrence and development of esophageal squamous cell carcinoma to construct endogenous competitive RNA(ceRNA)regulatory network.Methods Three data sets GSE150476,GSE112496 and GSE131969 obtained from the Comprehensive Gene Expression Database(GEO)were differentially analyzed to obtain differentially expressed circrnas.circinteraome predicts circRNA target miRNAs,miRDBmirWalk predicts miRNAs target mrnas,String online website constructs protein interaction network(PPI),DAVID carried out enrichment analysis of GeneOntology(GO)and Kyoto Encyclopedia of Genes and Genomes(KEGG),and Cytoscape constructed the circRNA-miRNA-hubmRNA regulatory network.Results One circRNA(hsa-circ-0000139)was obtained by intersection of the differential circrnas of the three data sets,and 26 target mirnas and 114 target mrnas were predicted.GO and KEGG functional enrichment analysis showed that it may be related to the positive and negative regulatory processes of RNA polymerase II promoter transcription,nuclear and plasmic transport,chromatin remodeling,RNA polymerase transcriptonal sequence specific DNA binding,HIPPO signaling pathway,transcription dysregulation,etc.Conclusion A specific circRNA(hsa-circ-0000139)was selected as a potential biological marker for ESCC.A potential circRNA-miRNA-mRNA regulatory network was successfully constructed to provide a new reference for the treatment and prognosis of esophageal squamous cell carcinoma.
