摘要
目的预测类风湿关节炎(RA)生物标志物及RA潜在治疗中药。方法从GPL96平台的相关数据集中采集33例RA患者(RA组)和20例健康者(HC组)的mRNA表达谱,使用limma R包筛选差异表达基因(DEGs),以基因本体论(GO)功能富集和京都基因与基因组百科全书(KEGG)通路富集分析验证。构建加权基因共表达网络,采用机器学习等方法,筛选出潜在的核心基因及生物标志物。采用反转录聚合酶链反应(RT-PCR)法和Western blot法验证生物标志物。利用中药系统药理学数据库与分析平台(TCMSP)预测潜在可用于治疗RA的中药。结果CKAP2为RA潜在的生物标志物。CKAP2的表达水平与CD_(8)^(+)T淋巴细胞、浆细胞和CD27水平呈显著正相关(P<0.01)。预测出苍耳子、黄芩、党参等11种中药对RA有潜在治疗作用。结论CKAP2可作为RA早期诊断的候选生物标志物,苍耳子、黄芩、党参等11种中药对RA具有潜在治疗作用。该研究为治疗RA的中药研发提供了新思路。
Objective To predict the biomarkers of rheumatoid arthritis(RA)and potential therapeutic traditional Chinese medicines(TCMs)for RA.Methods The mRNA expression profiles of 33 RA patients(RA group)and 20 healthy individuals(HC group)were collected from the relevant datasets of GPL96 platform.The limma R package was used to screen differentially-expressed genes(DEGs),the Gene Ontology(GO)functional enrichment and Kyoto Encyclopedia of Genes and Genomes(KEGG)pathway enrichment analyses were performed for verification.Weighted gene co-expression network was constructed,and machine learning and other methods were used to screen potential core genes and biomarkers.The biomarkers were verified by the reverse transcription-polymerase chain reaction(RT-PCR)and Western blot.The potential TCMs for RA were predicted by the Traditional Chinese Medicine Systems Pharmacology Database and Analysis Platform(TCMSP).Results CKAP2 was a potential biomarker for RA.The expression level of CKAP2 was significantly positively correlated with the CD_(8)^(+)T lymphocytes,plasma cells and CD27 levels(P<0.01).Eleven TCMs with potential therapeutic effects on RA were predicted,including Xanthii Fructus,Scutellariae Radix,Codonopsis Radix and so on.Conclusion CKAP2 is a candidate biomarker for early diagnosis of RA,and 11 TCMs such as Xanthii Fructus,Scutellariae Radix and Codonopsis Radix have potential therapeutic effects on RA.This study can provide new ideas for the research and development of TCMs for RA.
