Environmental conditions can change markedly over geographical distances along elevation gradients,making them natural laboratories to study the processes that structure communities.This work aimed to assess the influ...Environmental conditions can change markedly over geographical distances along elevation gradients,making them natural laboratories to study the processes that structure communities.This work aimed to assess the influences of elevation on Tropical Montane Cloud Forest plant communities in the Brazilian Atlantic Forest,a historically neglected ecoregion.We evaluated the phylogenetic structure,forest structure(tree basal area and tree density)and species richness along an elevation gradient,as well as the evolutionary fingerprints of elevation-success on phylogenetic lineages from the tree communities.To do so,we assessed nine communities along an elevation gradient from 1210 to 2310 m a.s.l.without large elevation gaps.The relationships between elevation and phylogenetic structure,forest structure and species richness were investigated through Linear Models.The occurrence of evolutionary fingerprint on phylogenetic lineages was investigated by quantifying the extent of phylogenetic signal of elevation-success using a genus-level molecular phylogeny.Our results showed decreased species richness at higher elevations and independence between forest structure,phylogenetic structure and elevation.We also verified that there is a phylogenetic signal associated with elevation-success by lineages.We concluded that the elevation is associated with species richness and the occurrence of phylogenetic lineages in the tree communities evaluated in Mantiqueira Range.On the other hand,elevation is not associated with forest structure or phylogenetic structure.Furthermore,closely related taxa tend to have their higher ecological success in similar elevations.Finally,we highlight the fragility of the tropical montane cloud forests in the Mantiqueira Range in face of environmental changes(i.e.global warming)due to the occurrence of exclusive phylogenetic lineages evolutionarily adapted to environmental conditions(i.e.minimum temperature)associated with each elevation range.展开更多

Patterns of taxonomic and phylogenetic beta diversity and their relationships with environmental correlates can help reveal the origin and evolutionary history of regional biota.The Qinghai-Tibet Plateau(QTP)harbors a...Patterns of taxonomic and phylogenetic beta diversity and their relationships with environmental correlates can help reveal the origin and evolutionary history of regional biota.The Qinghai-Tibet Plateau(QTP)harbors an exceptionally diverse flora,however,a phylogenetic perspective has rarely been used to investigate its beta diversity and floristic regions.In this study,we used a phylogenetic approach to identify patterns of beta diversity and quantitatively delimit floristic regions on the Qinghai-Tibet Plateau.We also examined the relationships between multifaceted beta diversity,geographical distance,and climatic difference,and evaluated the relative importance of various factors(i.e.,climate,topography and history)in shaping patterns of beta diversity.Sørensen dissimilarity indices indicated that patterns of species turnover among sites dominated the QTP.We also found that patterns of both taxonomic and phylogenetic beta diversity were significantly related to geographical distance and climatic difference.The environmental factors that contributed most to these patterns of beta diversity include annual precipitation,mean annual temperature,climatic gradients and climatic instability.Hierarchical dendrograms of dissimilarity and non-metric multidimensional scaling ordination based on phylogenetic beta diversity data identified ten floristic subregions in the QTP.Our results suggest that the contemporary environment and historical climate changes have filtered species composition among sites and eventually determined beta diversity patterns of plants in the QTP.展开更多
Caenogastropoda is a highly diverse group,containing~60%of all existing gastropods.Species in this subclass predominantly inhabit marine environments and have a high ecological and economic value.Owing to the increase...Caenogastropoda is a highly diverse group,containing~60%of all existing gastropods.Species in this subclass predominantly inhabit marine environments and have a high ecological and economic value.Owing to the increase in relevant phylogenetic studies,our understanding of between species relatedness in Caenogastropoda has improved.However,the biodiversity,taxonomic status,and phylogenetic relationships of this group remain unclear.In the present study,we performed next-generation sequencing of four complete mitochondrial genomes from three families(Buccinidae,Columbellidae,and Cypraeidae)and the four mitogenomes were classical circular structures,with a length of 16177 bp in Volutharpa ampullacea,16244 bp in Mitrella albuginosa,16926bp in Mauritia arabica asiatica and 15422 bp in Erronea errones.Base composition analysis indicated that whole sequences were biased toward A and T.Then compared them with 171 complete mitochondrial genomes of Caenogastropoda.The phylogenetic relationship of Caenogastropoda derived from Maximum Likelihood(ML)and Bayesian Inference(BI)trees constructed based on CDS sequences was consistent with the results of traditional morphological analysis,with all three families showing close relationships.This study supported Caenogastropoda at the molecular level as a separate clade of Mollusca.According to our divergence time estimations,Caenogastropoda was formed during the middle Triassic period(~247.2–237 Ma).Our novel mitochondrial genomes provide evidence for the speciation of Caenogastropoda in addition to elucidating the mitochondrial genomic evolution of this subclass.展开更多
Species diversity of angiosperms(flowering plants) varies greatly among regions.Geographic patterns of variation in species diversity are shaped by the interplay of ecological and evolutionary processes.Here,using a c...Species diversity of angiosperms(flowering plants) varies greatly among regions.Geographic patterns of variation in species diversity are shaped by the interplay of ecological and evolutionary processes.Here,using a comprehensive data set for regional angiosperm floras across the world,we show geographic patterns of taxonomic(species) diversity,phylogenetic diversity,phylogenetic dispersion,and phylogenetic deviation(i.e.,phylogenetic diversity after accounting for taxonomic diversity) across the world.Phylogenetic diversity is strongly and positively correlated with taxonomic diversity;as a result,geographic patterns of taxonomic and phylogenetic diversity across the world are highly similar.Areas with high taxonomic and phylogenetic diversity are located in tropical regions whereas areas with low taxonomic and phylogenetic diversity are located in temperate regions,particularly in Eurasia and North America,and in northern Africa.Similarly,phylogenetic dispersion is,in general,higher in tropical regions and lower in temperate regions.However,the geographic pattern of phylogenetic deviation differs substantially from those of taxonomic and phylogenetic diversity and phylogenetic dispersion.As a result,hotspots and coldspots of angiosperm diversity identified based on taxonomic and phylogenetic diversity and phylogenetic dispersion are incongruent with those identified based on phylogenetic deviations.Each of these metrics may be considered when selecting areas to be protected for their biodiversity.展开更多

Elucidating how multiple factors affect biodiversity and plant community assembly is a central issue in ecology,especially in vulnerable ecosystems such as tropical mountains.These studies are more relevant in global ...Elucidating how multiple factors affect biodiversity and plant community assembly is a central issue in ecology,especially in vulnerable ecosystems such as tropical mountains.These studies are more relevant in global warming scenarios that induce the upward displacement of plant species towards reduced habitats and hostile environments in tropical mountains.This study aimed to analyze how altitude affects taxonomic and phylogenetic diversity in plant communities of tropical mountains.Thus,we tested if(i)increased altitude works as an environmental filtering promoting decreased species richness,decreased phylogenetic diversity,and increased phylogenetic clustering in these tropical mountains;and if(ii)plant communities of high altitude in tropical mountains are also result of recent diversification with plant species recently split shortening phylogenetic distances between closest related species.We tested effects of altitude on species richness and phylogenetic metrics using linear mixed-effects models.Mount Haleakala presented 114 species,Mount Kilimanjaro presented 231 species and Mount Purace presented 280 species.We found an environmental filtering effect with increasing altitude causing phylogenetic clustering,decreased phylogenetic diversity and decreased species richness.The decreasing phylogenetic distances between closest relatives are congruent with neo-endemics,suggesting recent plant diversification in high altitudes of tropical mountains,possibly driven by geographic isolation and environmental heterogeneity.Consequences of global warming should be monitored in tropical mountains focusing on distribution shifts.展开更多
Human activities have caused the exchange of species among different parts of the world.When introduced species become naturalized and invasive,they may cause great negative impacts on the environment and human societ...Human activities have caused the exchange of species among different parts of the world.When introduced species become naturalized and invasive,they may cause great negative impacts on the environment and human societies,and pose significant threats to biodiversity and ecosystem structure.Knowledge on phylogenetic relatedness between native and non-native species and among non-native species at different stages of species invasion may help for better understanding the drivers of species invasion.Here,I analyze a comprehensive data set including both native and non-native angiosperm species in China to determine phylogenetic relatedness of introduced species across a full invasion continuum(from introduction through naturalization to invasion).This study found that(1) introduced plants are a phylogenetically clustered subset of overall(i.e.native plus non-native) angiosperm flora,(2) naturalized plants are a phylogenetically clustered subset of introduced plants,and(3) invasive plants are a phylogenetically clustered subset of naturalized plants.These patterns hold regardless of spatial scales examined(i.e.national versus provincial scale) and whether basal-or tip-weighted metric of phylogenetic relatedness is considered.These findings are consistent with Darwin's preadaptation hypothesis.展开更多

Knowledge of which biological and functional traits have,or lack,phylogenetic signal in a particular group of organisms is important to understanding the formation and functioning of biological communities.Allometric ...Knowledge of which biological and functional traits have,or lack,phylogenetic signal in a particular group of organisms is important to understanding the formation and functioning of biological communities.Allometric biomass models reflecting tree growth characteristics are commonly used to predict forest biomass.However,few studies have examined whether model parameters are constrained by phylogeny.Here,we use a comprehensive database(including 276 tree species) compiled from 894 allometric biomass models published in 302 articles to examine whether parameters a and b of the model W=aD~b(where W stands for aboveground biomass,D is diameter at breast height) exhibit phylogenetic signal for all tree species as a whole and for different groups of tree species.For either model parameter,we relate difference in model parameter between different tree species to phylogenetic distance and to environmental distance between pairwise sites.Our study shows that neither model parameter exhibits phylogenetic signals(Pagel's λ and Blomberg's K both approach zero).This is the case regardless of whether all tree species in our data set were analyzed as a whole or tree species in different taxonomic groups(gymnosperm and angiosperm),leaf duration groups(evergreen and deciduous),or ecological groups(tropical,temperate and boreal) were analyzed separately.Our study also shows that difference in each parameter of the allometric biomass model is not significantly related to phylogenetic and environmental distances between tree species in different sites.展开更多

During our surveillance of chicken from 2019 to 2021 in Shandong Province, China, we isolated 11 H9N2AIVs. Phylogenetic analyses showed that the eight gene segments of the 11 isolates were closely related to several sublineages of Eurasian lineage: BJ/94-like clades(HA and NA genes), G1-like clades(PB2 and M genes), and SH/F/98-like clades(PB1, PA, NP and NS genes). The isolates showed mutation sites that preferentially bind to humanlike receptors(HA) and mammalian fitness sites(PB2, PB1 and PA), as well as mutations in antigen and drug resistance sites. Moreover, studies with mice revealed four isolates with varying levels of pathogenicity. The average antibody titer of the H9N2 AIVs was 8.60 log2. Based on our results, the epidemiological surveillance of H9N2 AIVs should be strengthened.展开更多
China covers a vast territory harbouring a large number of aquatic plants.Although there are many studies on the β-diversity of total,herbaceous or woody plants in China and elsewhere,few studies have focused on aqua...China covers a vast territory harbouring a large number of aquatic plants.Although there are many studies on the β-diversity of total,herbaceous or woody plants in China and elsewhere,few studies have focused on aquatic plants.Here,we analyse a comprehensive data set of 889 aquatic angiosperm species in China,and explore the geographic patterns and climatic correlates of total taxonomic and phylogeneticβ-diversity as well as their turnover and nestedness components.Our results show that geographic patterns of taxonomic and phylogenetic β-diversity are highly congruent for aquatic angiosperms,and taxonomic β-diversity is consistently higher than phylogenetic β-diversity.The ratio between the nestedness component and total β-diversity is high in northwestern China and low in southeastern China.The geographic patterns of taxonomic and phylogenetic β-diversity of aquatic angiosperms in China are obviously affected by geographic and climatic distances,respectively.In conclusion,the geographic patterns of taxonomic and phylogenetic β-diversity of aquatic angiosperms are consistent across China.Climatic and geographic distances jointly affect the geographic patterns of β-diversity of aquatic angiosperms.Overall,our work provides insight into understanding the large-scale patterns of aquatic angiosperm β-diversity,and is a critical addition to previous studies on the macroecological patterns of terrestrial organisms.展开更多
The underlying causes of biodiversity disparities among geographic regions have long been a fundamental theme in ecology and evolution.However,the patterns of phylogenetic diversity(PD) and phylogenetic beta diversity...The underlying causes of biodiversity disparities among geographic regions have long been a fundamental theme in ecology and evolution.However,the patterns of phylogenetic diversity(PD) and phylogenetic beta diversity(PBD) of congeners that are disjunctly distributed between eastern Asia-eastern North America(EA-ENA disjuncts) and their associated factors remain unknown.Here we investigated the standardized effect size of PD(SES-PD),PBD,and potentially associated factors in 11natural mixed forest sites(five in EA and six in ENA) where abundant EA-ENA disjuncts occur.We found that the disjuncts in ENA possessed higher SES-PD than those in EA at the continental scale(1.96vs-1.12),even though the number of disjunct species in ENA is much lower than in EA(128 vs 263).SESPD of the EA-ENA disjuncts tended to decrease with increasing latitude in 11 sites.The latitudinal diversity gradient of SES-PD was stronger in EA sites than in ENA sites.Based on the unweighted unique fraction metric(UniFrac) distance and the phylogenetic community dissimilarity,PBD showed that the two northern sites in EA were more similar to the six-site ENA group than to the remaining southern EA sites.Based on the standardized effect size of mean pairwise distances(SES-MPD),nine of eleven studied sites showed a neutral community structure(-1.96 ≤SES-MPD ≤1.96).Both Pearson’s r and structural equation modeling suggested that SES-PD of the EA-ENA disjuncts was mostly associated with mean divergence time.Moreover,SES-PD of the EA-ENA disjuncts was positively correlated with temperaturerelated climatic factors,although negatively correlated with mean diversification rate and community structure.By applying approaches from phylogenetics and community ecology,our work sheds light on historical patterns of the EA-ENA disjunction and paves the way for further research.展开更多

In the present study, two newly sequenced mitogenomes of Ocypodoidea(Cleistostoma dilatatum and Euplax sp.) were reported for the first time, which are 15 444 bp and16 129 bp in length, respectively. Cleistostoma dilatatum is the first species in the family Camptandriidae whose complete mitogenome was sequenced. Each mitogenome contains an entire set of 37 genes and a putative control region, but their gene arrangements are largely different. Tandem duplication and random loss model is proposed to account for their gene arrangements. Comparative genomic analyses of 19 mitogenomes clustering in one branch reveal that 18 of them shared the same gene rearrangement, while that of C. dilatatum mitogenome was consistent with the ancestral gene arrangement of Brachyura. The dN/dS ratio analysis shows that all PCGs are evolving under purifying selection. Phylogenetic analyses show that all Macrophalmidae species cluster together as a group, and then form a sister clade with Camptandriidae. Moreover, the polyphyly of three superfamilies(Ocypodoidea, Eriphioidea, and Grapsoidea) is reconfirmed. These findings help to confirm the phylogenetic position of Camptandriidae, as well as provide new insights into the phylogeny of Brachyura.展开更多
Generally,a teleostean group(e.g.,family or genus)owns one type or a set of similar mitochondrial gene arrangement.It is interesting,however,that four different types of gene arrangement have been found in the mitocho...Generally,a teleostean group(e.g.,family or genus)owns one type or a set of similar mitochondrial gene arrangement.It is interesting,however,that four different types of gene arrangement have been found in the mitochondrial genome(mitogenome)of Cynoglossidae species.So far,the possible mechanisms of mitogenomic gene rearrangement and its potential implications have aroused widespread attention and caused lots of controversy.Here,a total of 21 Cynoglossidae mitogenomes and a newly sequenced mitogenome of Cynoglossus puncticpes(Pleuronectiformes:Cynoglossidae)were compared.The length ranges from 16417 bp to 18369 bp,which is mainly caused by the length heteroplasmy of control region(CR).Further analysis reveals that the difference of tandem repeats acts as a determining factor resulting in the length heterogeneity.Like most gene rearrangements of Cynoglossinae mitogenomes,tRNA-Gln gene encoded by the L-strand has translocated to the H-strand(Q inversion),accompanied by the translocation of CR in C.puncticpes mitogenome.The typical IQM order(tRNA-Ile-Gln-Met)changed to QIM order.Tandem duplication/random loss and mitochondrial recombination were accepted as the most possible models to account for the rearrangements in C.puncticpes mitogenome.Phylogenetic trees showed a strong correlation between the gap spacer in the rearranged QIM area and phylogeny,which provides a fresh idea for phylogenetic studies in future.展开更多
Climate change has become one of the most critical threats to global biodiversity.However,whether phylogenetically related species respond to climate change in similar ways remains controversial.The answer to this que...Climate change has become one of the most critical threats to global biodiversity.However,whether phylogenetically related species respond to climate change in similar ways remains controversial.The answer to this question is crucial for understanding the impacts of climate change and the conservation on the tree of life.By integrating species distribution models with a molecular phylogeny of 50 threatened plant species from one of the global biodiversity hotspots,Gongga Mountains(Mt.Gongga)in southwest China,we evaluated the responses of threatened plant species to future climate change,and estimated whether species responses are phylogenetically conserved.Phylogenetic reconstruction was used to calculate the phylogenetic distance and null model to verify the reliability of the results.We found that correlations between responses of different species to future climate change decreased with the increase in their phylogenetic distance in the monocotyledonous or herbaceous species,but not in the dicotyledonous and woody species.Our results suggested that the responses of herbaceous and monocotyledonous threatened species in Mt.Gongga to future climate change tend to be phylogenetically conserved,while the responses of woody and dicotyledonous threatened species are not.Our study provides evidence for the existence of phylogenetically non-random extinction in the monocotyledonous herbs in Mt.Gongga and highlights the importance of integrating phylogenetic information and evolutionary history into conservation planning.We also provide theoretical basis and technical support for designing effective conservation schemes for the protection of biodiversity under anthropogenic climate change.展开更多
The antimalarial drug-resistance conundrum which threatens to reverse the great strides taken to curb the malaria scourge warrants an urgent need to find novel chemical scaffolds to serve as templates for the developm...The antimalarial drug-resistance conundrum which threatens to reverse the great strides taken to curb the malaria scourge warrants an urgent need to find novel chemical scaffolds to serve as templates for the development of new antimalarial drugs.Plants represent a viable alternative source for the discovery of unique potential antiplasmodial chemical scaffolds.To expedite the discovery of new antiplasmodial compounds from plants,the aim of this study was to use phylogenetic analysis to identify higher plant orders and families that can be rationally prioritised for antimalarial drug discovery.We queried the PubMed database for publications documenting antiplasmodial properties of natural compounds isolated from higher plants.Thereafter,we manually collated compounds reported along with plant species of origin and relevant pharmacological data.We systematically assigned antiplasmodial-associated plant species into recognised families and orders,and then computed the resistance index,selectivity index and physicochemical properties of the compounds from each taxonomic group.Correlating the generated phylogenetic trees and the biological data of each clade allowed for the identification of 3‘hot’plant orders and families.The top 3 ranked plant orders were the(i)Caryophyllales,(ii)Buxales,and(iii)Chloranthales.The top 3 ranked plant families were the(i)Ancistrocladaceae,(ii)Simaroubaceae,and(iii)Buxaceae.The highly active natural compounds(IC_(50)≤1μM)isolated from these plant orders and families are structurally unique to the‘legacy’antimalarial drugs.Our study was able to identify the most prolific taxa at order and family rank that we propose be prioritised in the search for potent,safe and drug-like antimalarial molecules.展开更多

文摘Environmental conditions can change markedly over geographical distances along elevation gradients,making them natural laboratories to study the processes that structure communities.This work aimed to assess the influences of elevation on Tropical Montane Cloud Forest plant communities in the Brazilian Atlantic Forest,a historically neglected ecoregion.We evaluated the phylogenetic structure,forest structure(tree basal area and tree density)and species richness along an elevation gradient,as well as the evolutionary fingerprints of elevation-success on phylogenetic lineages from the tree communities.To do so,we assessed nine communities along an elevation gradient from 1210 to 2310 m a.s.l.without large elevation gaps.The relationships between elevation and phylogenetic structure,forest structure and species richness were investigated through Linear Models.The occurrence of evolutionary fingerprint on phylogenetic lineages was investigated by quantifying the extent of phylogenetic signal of elevation-success using a genus-level molecular phylogeny.Our results showed decreased species richness at higher elevations and independence between forest structure,phylogenetic structure and elevation.We also verified that there is a phylogenetic signal associated with elevation-success by lineages.We concluded that the elevation is associated with species richness and the occurrence of phylogenetic lineages in the tree communities evaluated in Mantiqueira Range.On the other hand,elevation is not associated with forest structure or phylogenetic structure.Furthermore,closely related taxa tend to have their higher ecological success in similar elevations.Finally,we highlight the fragility of the tropical montane cloud forests in the Mantiqueira Range in face of environmental changes(i.e.global warming)due to the occurrence of exclusive phylogenetic lineages evolutionarily adapted to environmental conditions(i.e.minimum temperature)associated with each elevation range.

文摘Members of the family Scenedesmaceae are some of the most common algal taxa in inland ecosystems,and they are widely distributed in freshwaters,aerial,and sub-aerial habitats.With the continuous updating of methods,the classic morphological taxonomy of this family needs to be revised.In recent years,many genera of Scenedesmaceae have been established via the use of molecular methods.The phylogenetic relationships within Scenedesmaceae were analyzed using different molecular markers and morphological data,and the new freshwater genus Coccoidesmus Wang,Hou et Liu gen.nov.was described.Two new species in this genus were also described.Phylogenetic analysis based on tufA genes revealed that the new genus formed an independent clade closely related to Comasiella.However,these two genera are characterized by significant morphological differences in colony arrangement and cell shape.The chloroplast genome of the type species was assembled and annotated,and analyses of genome structure and sequences were conducted.More genome data could help clarify the phylogenetic relationships within this family.

文摘The newly described chrysophyte,Mallomonas vietnamica,is reported for the first time in China from specimens collected in Guizhou Province,SW China.The morphological characteristics were studied using light and scanning electron microscopy.The species was described based on morphological characteristics,including cell size,scale size,dome,V-rib,and bristles.Subsequently,molecular sequencing of M.vietnamica was conducted and a phylogenetic tree was constructed based on concatenated SSU,LSU,and rbc L sequences.The phylogenetic tree led us to suggest raising a new section named Uncatusipedae for this species.This study provides new molecular data from the genus Mallomonas and enriches our understanding of the species diversity and geographical distribution of the genus Mallomonas in China.

文摘Patterns of taxonomic and phylogenetic beta diversity and their relationships with environmental correlates can help reveal the origin and evolutionary history of regional biota.The Qinghai-Tibet Plateau(QTP)harbors an exceptionally diverse flora,however,a phylogenetic perspective has rarely been used to investigate its beta diversity and floristic regions.In this study,we used a phylogenetic approach to identify patterns of beta diversity and quantitatively delimit floristic regions on the Qinghai-Tibet Plateau.We also examined the relationships between multifaceted beta diversity,geographical distance,and climatic difference,and evaluated the relative importance of various factors(i.e.,climate,topography and history)in shaping patterns of beta diversity.Sørensen dissimilarity indices indicated that patterns of species turnover among sites dominated the QTP.We also found that patterns of both taxonomic and phylogenetic beta diversity were significantly related to geographical distance and climatic difference.The environmental factors that contributed most to these patterns of beta diversity include annual precipitation,mean annual temperature,climatic gradients and climatic instability.Hierarchical dendrograms of dissimilarity and non-metric multidimensional scaling ordination based on phylogenetic beta diversity data identified ten floristic subregions in the QTP.Our results suggest that the contemporary environment and historical climate changes have filtered species composition among sites and eventually determined beta diversity patterns of plants in the QTP.

文摘Caenogastropoda is a highly diverse group,containing~60%of all existing gastropods.Species in this subclass predominantly inhabit marine environments and have a high ecological and economic value.Owing to the increase in relevant phylogenetic studies,our understanding of between species relatedness in Caenogastropoda has improved.However,the biodiversity,taxonomic status,and phylogenetic relationships of this group remain unclear.In the present study,we performed next-generation sequencing of four complete mitochondrial genomes from three families(Buccinidae,Columbellidae,and Cypraeidae)and the four mitogenomes were classical circular structures,with a length of 16177 bp in Volutharpa ampullacea,16244 bp in Mitrella albuginosa,16926bp in Mauritia arabica asiatica and 15422 bp in Erronea errones.Base composition analysis indicated that whole sequences were biased toward A and T.Then compared them with 171 complete mitochondrial genomes of Caenogastropoda.The phylogenetic relationship of Caenogastropoda derived from Maximum Likelihood(ML)and Bayesian Inference(BI)trees constructed based on CDS sequences was consistent with the results of traditional morphological analysis,with all three families showing close relationships.This study supported Caenogastropoda at the molecular level as a separate clade of Mollusca.According to our divergence time estimations,Caenogastropoda was formed during the middle Triassic period(~247.2–237 Ma).Our novel mitochondrial genomes provide evidence for the speciation of Caenogastropoda in addition to elucidating the mitochondrial genomic evolution of this subclass.

文摘Species diversity of angiosperms(flowering plants) varies greatly among regions.Geographic patterns of variation in species diversity are shaped by the interplay of ecological and evolutionary processes.Here,using a comprehensive data set for regional angiosperm floras across the world,we show geographic patterns of taxonomic(species) diversity,phylogenetic diversity,phylogenetic dispersion,and phylogenetic deviation(i.e.,phylogenetic diversity after accounting for taxonomic diversity) across the world.Phylogenetic diversity is strongly and positively correlated with taxonomic diversity;as a result,geographic patterns of taxonomic and phylogenetic diversity across the world are highly similar.Areas with high taxonomic and phylogenetic diversity are located in tropical regions whereas areas with low taxonomic and phylogenetic diversity are located in temperate regions,particularly in Eurasia and North America,and in northern Africa.Similarly,phylogenetic dispersion is,in general,higher in tropical regions and lower in temperate regions.However,the geographic pattern of phylogenetic deviation differs substantially from those of taxonomic and phylogenetic diversity and phylogenetic dispersion.As a result,hotspots and coldspots of angiosperm diversity identified based on taxonomic and phylogenetic diversity and phylogenetic dispersion are incongruent with those identified based on phylogenetic deviations.Each of these metrics may be considered when selecting areas to be protected for their biodiversity.

文摘The previously released packages of the PhyloMaker series(i.e.S.PhyloMaker,V.PhyloMaker,and V.PhyloMaker2) have been broadly used to generate phylogenetic trees for ecological and biogeographical studies.Although these packages can be used to generate phylogenetic trees for any groups of plants and animals for which megatrees are available,they focus on generating phylogenetic trees for plants based on the megatrees provided by the packages.How to use these packages to generate phylogenetic trees based on other megatrees is not straightforward.Here,we present a new tool,which is called ‘U.PhyloMaker’,and a simple R script that can be used to easily generate large phylogenetic trees for both plants and animals at a relatively fast speed.

文摘Elucidating how multiple factors affect biodiversity and plant community assembly is a central issue in ecology,especially in vulnerable ecosystems such as tropical mountains.These studies are more relevant in global warming scenarios that induce the upward displacement of plant species towards reduced habitats and hostile environments in tropical mountains.This study aimed to analyze how altitude affects taxonomic and phylogenetic diversity in plant communities of tropical mountains.Thus,we tested if(i)increased altitude works as an environmental filtering promoting decreased species richness,decreased phylogenetic diversity,and increased phylogenetic clustering in these tropical mountains;and if(ii)plant communities of high altitude in tropical mountains are also result of recent diversification with plant species recently split shortening phylogenetic distances between closest related species.We tested effects of altitude on species richness and phylogenetic metrics using linear mixed-effects models.Mount Haleakala presented 114 species,Mount Kilimanjaro presented 231 species and Mount Purace presented 280 species.We found an environmental filtering effect with increasing altitude causing phylogenetic clustering,decreased phylogenetic diversity and decreased species richness.The decreasing phylogenetic distances between closest relatives are congruent with neo-endemics,suggesting recent plant diversification in high altitudes of tropical mountains,possibly driven by geographic isolation and environmental heterogeneity.Consequences of global warming should be monitored in tropical mountains focusing on distribution shifts.
文摘Human activities have caused the exchange of species among different parts of the world.When introduced species become naturalized and invasive,they may cause great negative impacts on the environment and human societies,and pose significant threats to biodiversity and ecosystem structure.Knowledge on phylogenetic relatedness between native and non-native species and among non-native species at different stages of species invasion may help for better understanding the drivers of species invasion.Here,I analyze a comprehensive data set including both native and non-native angiosperm species in China to determine phylogenetic relatedness of introduced species across a full invasion continuum(from introduction through naturalization to invasion).This study found that(1) introduced plants are a phylogenetically clustered subset of overall(i.e.native plus non-native) angiosperm flora,(2) naturalized plants are a phylogenetically clustered subset of introduced plants,and(3) invasive plants are a phylogenetically clustered subset of naturalized plants.These patterns hold regardless of spatial scales examined(i.e.national versus provincial scale) and whether basal-or tip-weighted metric of phylogenetic relatedness is considered.These findings are consistent with Darwin's preadaptation hypothesis.
文摘Beta diversity(β-diversity)is the scalar between local(α)and regional(γ)diversity.Understanding geographic patterns ofβ-diversity is central to ecology,biogeography,and conservation biology.A full understanding of the origin and maintenance of geographic patterns ofβ-diversity requires exploring both taxonomic and phylogeneticβ-diversity,as well as their respective turnover and nestedness components,and exploring phylogenetic p-diversity at different evolutionary depths.In this study,we explore and map geographic patterns ofβ-diversity for angiosperm genera in regional floras across the world.We examine both taxonomic and phylogeneticβ-diversity and their constituent components,and both tip-weighted and basal-weighted phylogeneticβ-diversity,and relate them to latitude.On the one hand,our study found that the global distribution ofβ-diversity is highly heterogeneous.This is the case for both taxonomic and phylogeneticβ-diversity,and for both tip-weighted and basal-weighted phylogeneticβ-diversity.On the other hand,our study found that there are highly consistent geographic patterns among different metrics ofβ-diversity.In most cases,metrics ofβ-diversity are negatively associated with latitude,particularly in the Northern Hemisphere.Different metrics of taxonomicβ-diversity are strongly and positively correlated with their counterparts of phylogeneticβ-diversity.

文摘Knowledge of which biological and functional traits have,or lack,phylogenetic signal in a particular group of organisms is important to understanding the formation and functioning of biological communities.Allometric biomass models reflecting tree growth characteristics are commonly used to predict forest biomass.However,few studies have examined whether model parameters are constrained by phylogeny.Here,we use a comprehensive database(including 276 tree species) compiled from 894 allometric biomass models published in 302 articles to examine whether parameters a and b of the model W=aD~b(where W stands for aboveground biomass,D is diameter at breast height) exhibit phylogenetic signal for all tree species as a whole and for different groups of tree species.For either model parameter,we relate difference in model parameter between different tree species to phylogenetic distance and to environmental distance between pairwise sites.Our study shows that neither model parameter exhibits phylogenetic signals(Pagel's λ and Blomberg's K both approach zero).This is the case regardless of whether all tree species in our data set were analyzed as a whole or tree species in different taxonomic groups(gymnosperm and angiosperm),leaf duration groups(evergreen and deciduous),or ecological groups(tropical,temperate and boreal) were analyzed separately.Our study also shows that difference in each parameter of the allometric biomass model is not significantly related to phylogenetic and environmental distances between tree species in different sites.
文摘Invasive species may pose significant threats to biodiversity and ecosystem structure and functioning.The number of introduced species that have become invasive is substantial and is rapidly increasing.Identifying potentially invasive species and preventing their expansion are of critical importance in invasion ecology.Phylogenetic relatedness between invasive and native species has been used in predicting invasion success.Previous studies on the phylogenetic relatedness of plants at the transition from naturalization to invasion have shown mixed results,which may be because different methods were used in different studies.Here,I use the same method to analyze two comprehensive data sets from South Africa and China,using two phylogenetic metrics reflecting deep and shallow evolutionary histories,to address the question whether the probability of becoming invasive is higher for naturalized species distantly related to the native flora.My study suggests that the probability of becoming invasive is higher for naturalized species closely related to the native flora.The finding of my study is consistent with Darwin's preadaptation hypothesis.
文摘H9N2 avian influenza virus(AIV) has widely circulated in poultry worldwide and sporadic infections in humans and mammals. During our surveillance of chicken from 2019 to 2021 in Shandong Province, China, we isolated 11 H9N2AIVs. Phylogenetic analyses showed that the eight gene segments of the 11 isolates were closely related to several sublineages of Eurasian lineage: BJ/94-like clades(HA and NA genes), G1-like clades(PB2 and M genes), and SH/F/98-like clades(PB1, PA, NP and NS genes). The isolates showed mutation sites that preferentially bind to humanlike receptors(HA) and mammalian fitness sites(PB2, PB1 and PA), as well as mutations in antigen and drug resistance sites. Moreover, studies with mice revealed four isolates with varying levels of pathogenicity. The average antibody titer of the H9N2 AIVs was 8.60 log2. Based on our results, the epidemiological surveillance of H9N2 AIVs should be strengthened.

文摘China covers a vast territory harbouring a large number of aquatic plants.Although there are many studies on the β-diversity of total,herbaceous or woody plants in China and elsewhere,few studies have focused on aquatic plants.Here,we analyse a comprehensive data set of 889 aquatic angiosperm species in China,and explore the geographic patterns and climatic correlates of total taxonomic and phylogeneticβ-diversity as well as their turnover and nestedness components.Our results show that geographic patterns of taxonomic and phylogenetic β-diversity are highly congruent for aquatic angiosperms,and taxonomic β-diversity is consistently higher than phylogenetic β-diversity.The ratio between the nestedness component and total β-diversity is high in northwestern China and low in southeastern China.The geographic patterns of taxonomic and phylogenetic β-diversity of aquatic angiosperms in China are obviously affected by geographic and climatic distances,respectively.In conclusion,the geographic patterns of taxonomic and phylogenetic β-diversity of aquatic angiosperms are consistent across China.Climatic and geographic distances jointly affect the geographic patterns of β-diversity of aquatic angiosperms.Overall,our work provides insight into understanding the large-scale patterns of aquatic angiosperm β-diversity,and is a critical addition to previous studies on the macroecological patterns of terrestrial organisms.

文摘The underlying causes of biodiversity disparities among geographic regions have long been a fundamental theme in ecology and evolution.However,the patterns of phylogenetic diversity(PD) and phylogenetic beta diversity(PBD) of congeners that are disjunctly distributed between eastern Asia-eastern North America(EA-ENA disjuncts) and their associated factors remain unknown.Here we investigated the standardized effect size of PD(SES-PD),PBD,and potentially associated factors in 11natural mixed forest sites(five in EA and six in ENA) where abundant EA-ENA disjuncts occur.We found that the disjuncts in ENA possessed higher SES-PD than those in EA at the continental scale(1.96vs-1.12),even though the number of disjunct species in ENA is much lower than in EA(128 vs 263).SESPD of the EA-ENA disjuncts tended to decrease with increasing latitude in 11 sites.The latitudinal diversity gradient of SES-PD was stronger in EA sites than in ENA sites.Based on the unweighted unique fraction metric(UniFrac) distance and the phylogenetic community dissimilarity,PBD showed that the two northern sites in EA were more similar to the six-site ENA group than to the remaining southern EA sites.Based on the standardized effect size of mean pairwise distances(SES-MPD),nine of eleven studied sites showed a neutral community structure(-1.96 ≤SES-MPD ≤1.96).Both Pearson’s r and structural equation modeling suggested that SES-PD of the EA-ENA disjuncts was mostly associated with mean divergence time.Moreover,SES-PD of the EA-ENA disjuncts was positively correlated with temperaturerelated climatic factors,although negatively correlated with mean diversification rate and community structure.By applying approaches from phylogenetics and community ecology,our work sheds light on historical patterns of the EA-ENA disjunction and paves the way for further research.

文摘The complete mitogenome of Parachiloglanis hodgarti was sequenced and characterized,which is the first mitogenome of the genus Parachiloglanis within Sisoridae.The mitogenome is 16511-bp long and included 13 protein-coding genes,22 transfer RNAs,two ribosomal RNAs,and one control region.The genome composition was A+T biased(58.64%)and exhibited a positive AT-skew(0.095)and a negative GC-skew(-0.283).Compared with other Sisoridae fishes,the characteristics of nucleotide skews,codon usage,and amino acid usage of the P.hodgarti mitogenome are more similar to those of non-Glyptosternoid fishes.Furthermore,the phylogenetic trees show that Sisoridae fishes fall into four major clades and P.hodgarti(CladeⅠ)is basal to the Sisoridae family,forming a sister clade to the Glyptosternoids(CladeⅣ).The topological structures constructed in this study raised doubts over the traditional classification system.These results will help better understand the feature s of the P.hodgarti mitogenome and provide a reference for further phylogenetic research on Sisoridae species.
文摘Complete mitochondrial genomes(mitogenomes) can provide useful information for phylogenetic relationships,gene rearrangement, and molecular evolution. In the present study, two newly sequenced mitogenomes of Ocypodoidea(Cleistostoma dilatatum and Euplax sp.) were reported for the first time, which are 15 444 bp and16 129 bp in length, respectively. Cleistostoma dilatatum is the first species in the family Camptandriidae whose complete mitogenome was sequenced. Each mitogenome contains an entire set of 37 genes and a putative control region, but their gene arrangements are largely different. Tandem duplication and random loss model is proposed to account for their gene arrangements. Comparative genomic analyses of 19 mitogenomes clustering in one branch reveal that 18 of them shared the same gene rearrangement, while that of C. dilatatum mitogenome was consistent with the ancestral gene arrangement of Brachyura. The dN/dS ratio analysis shows that all PCGs are evolving under purifying selection. Phylogenetic analyses show that all Macrophalmidae species cluster together as a group, and then form a sister clade with Camptandriidae. Moreover, the polyphyly of three superfamilies(Ocypodoidea, Eriphioidea, and Grapsoidea) is reconfirmed. These findings help to confirm the phylogenetic position of Camptandriidae, as well as provide new insights into the phylogeny of Brachyura.

文摘Generally,a teleostean group(e.g.,family or genus)owns one type or a set of similar mitochondrial gene arrangement.It is interesting,however,that four different types of gene arrangement have been found in the mitochondrial genome(mitogenome)of Cynoglossidae species.So far,the possible mechanisms of mitogenomic gene rearrangement and its potential implications have aroused widespread attention and caused lots of controversy.Here,a total of 21 Cynoglossidae mitogenomes and a newly sequenced mitogenome of Cynoglossus puncticpes(Pleuronectiformes:Cynoglossidae)were compared.The length ranges from 16417 bp to 18369 bp,which is mainly caused by the length heteroplasmy of control region(CR).Further analysis reveals that the difference of tandem repeats acts as a determining factor resulting in the length heterogeneity.Like most gene rearrangements of Cynoglossinae mitogenomes,tRNA-Gln gene encoded by the L-strand has translocated to the H-strand(Q inversion),accompanied by the translocation of CR in C.puncticpes mitogenome.The typical IQM order(tRNA-Ile-Gln-Met)changed to QIM order.Tandem duplication/random loss and mitochondrial recombination were accepted as the most possible models to account for the rearrangements in C.puncticpes mitogenome.Phylogenetic trees showed a strong correlation between the gap spacer in the rearranged QIM area and phylogeny,which provides a fresh idea for phylogenetic studies in future.

文摘Climate change has become one of the most critical threats to global biodiversity.However,whether phylogenetically related species respond to climate change in similar ways remains controversial.The answer to this question is crucial for understanding the impacts of climate change and the conservation on the tree of life.By integrating species distribution models with a molecular phylogeny of 50 threatened plant species from one of the global biodiversity hotspots,Gongga Mountains(Mt.Gongga)in southwest China,we evaluated the responses of threatened plant species to future climate change,and estimated whether species responses are phylogenetically conserved.Phylogenetic reconstruction was used to calculate the phylogenetic distance and null model to verify the reliability of the results.We found that correlations between responses of different species to future climate change decreased with the increase in their phylogenetic distance in the monocotyledonous or herbaceous species,but not in the dicotyledonous and woody species.Our results suggested that the responses of herbaceous and monocotyledonous threatened species in Mt.Gongga to future climate change tend to be phylogenetically conserved,while the responses of woody and dicotyledonous threatened species are not.Our study provides evidence for the existence of phylogenetically non-random extinction in the monocotyledonous herbs in Mt.Gongga and highlights the importance of integrating phylogenetic information and evolutionary history into conservation planning.We also provide theoretical basis and technical support for designing effective conservation schemes for the protection of biodiversity under anthropogenic climate change.
文摘The antimalarial drug-resistance conundrum which threatens to reverse the great strides taken to curb the malaria scourge warrants an urgent need to find novel chemical scaffolds to serve as templates for the development of new antimalarial drugs.Plants represent a viable alternative source for the discovery of unique potential antiplasmodial chemical scaffolds.To expedite the discovery of new antiplasmodial compounds from plants,the aim of this study was to use phylogenetic analysis to identify higher plant orders and families that can be rationally prioritised for antimalarial drug discovery.We queried the PubMed database for publications documenting antiplasmodial properties of natural compounds isolated from higher plants.Thereafter,we manually collated compounds reported along with plant species of origin and relevant pharmacological data.We systematically assigned antiplasmodial-associated plant species into recognised families and orders,and then computed the resistance index,selectivity index and physicochemical properties of the compounds from each taxonomic group.Correlating the generated phylogenetic trees and the biological data of each clade allowed for the identification of 3‘hot’plant orders and families.The top 3 ranked plant orders were the(i)Caryophyllales,(ii)Buxales,and(iii)Chloranthales.The top 3 ranked plant families were the(i)Ancistrocladaceae,(ii)Simaroubaceae,and(iii)Buxaceae.The highly active natural compounds(IC_(50)≤1μM)isolated from these plant orders and families are structurally unique to the‘legacy’antimalarial drugs.Our study was able to identify the most prolific taxa at order and family rank that we propose be prioritised in the search for potent,safe and drug-like antimalarial molecules.
