Microarray Analysis of the Effects of Amelogenin on U937 Monocytic Cells

Periodontal diseases are chronic inflammation caused by particular types of bacteria and have been recognized as a cause of tooth loss in adults. These bacteria which invade periodontal tissue are phagocytosed mainly by monocytes and macrophages in this immune response, and will be presented to lymphocytes. Recently, therapies for regenerating periodontal tissues have been used extensively to treat periodontal disease, and in particular, enamel matrix derivative (EMD) is commonly used for such therapies in Japan. Amelogenin is a type of the extracellular matrix protein that accounts for 90% of the constituents of EMD. In this study, we carried out a detailed microarray analysis in order to evaluate a gene group involved in amelogenin stimuli in the human monocytic cell line U-937. Microarray analysis revealed that statistically significant changes were apparent in 273 genes (163 up-regulated and 110 down-regulated) subsequent to 4 h of amelogenin stimulation. The most highly enriched categories included “cell cycle”, “DNA replication”, and “DNA repair” in up-regulated annotation terms. On the other hand, “type I diabetes mellitus”, “allograft rejection”, and “graft versus host disease” were observed in down-regulated annotation terms. Specifically, the gene expression of major to compatibility complex (MHC) class I/II and CD80/86 was impaired in U937 cells after stimulation with amelogenin. In addition, the results of heat-map showed that the gene expression of inflammatory cytokine such as tumor necrosis factor (TFN), interleukin-18 (IL-18), and CXCL16 was markedly decreased after stimulation of monocytes with amelogenin. In conclusion, the findings of our study showed that by inducing monocyte growth through the suppression of the antigen-presenting ability of U937 cells, amelogenin may affect the immune responses of periodontal tissues originating from monocytes. Examining the effects of amelogenin on the transformation of macrophages differentiating from monocytes may establish a molecular basis for the anti-inflammatory effect of amelogenin in periodontal tissues. 展开更多

A peptide hormone, ghrelin, recognized for its role in the regulation of nitric oxide production has emerged as an important modulator of oral mucosal inflammatory responses to periodontopathic bacterium, P. gingivalis. As cSrc kinase plays a major role in controlling the activity of nitric oxide synthase (NOS) system, in this study we investigated the influence of P. gingivalis LPS on the processes of Src activation in rat sublingual gland acinar cells. The LPS-induced enhancement in the activity of inducible (i) iNOS and the impairment in constitutive (c) cNOS were reflected in the suppression in cSrc activity and the extent of its phosphorylation at Tyr416. Further, we show that the countering effect of ghrelin on the LPS-induced changes in cSrc activity and the extent of its phosphorylation was accompanied by a marked reduction in iNOS and the increase in cNOS activation through phosphorylation at Ser1179. Moreover, the effect of ghrelin on cSrc activation was associated with the kinase S-nitrosylation that was susceptible to the blockage by cNOS inhibition. Our findings suggest that P. gingivalis-induced up-regulation in iNOS leads to disturbances in cNOS phosphorylation that exerts the detrimental effect on the processes of cSrc activation through cNOS mediated S-nitrosylation. We also show that the effect of ghrelin on P. gingivalis-induced inflammatory changes are manifested in the enhancement in cSrc activation through S-nitrosylation and the increase in its phosphorylation at Tyr416. 展开更多

The consistent use of inorganic fertilizers has great adverse effect on soil structure. The quest to seek alternative method of boosting maize production is imminent to avoid further soil degradation. Most plants form symbiotic relationships with mycorrhizae and improve nutrients uptake by host plants. Objectives: The aim of this study is to examine the effect of mycorrhizae in local manure production on development of maize, in comparison with inorganic fertilizer application and its cost implication. Methods: The experiment involved samples of starter soil from 7 local governments. Organic waste was added to starter soil, each having three replicates. Nine other replicates served as non-inoculated controls and nine served for fertilizer application at 50 g, 100 g and 150 g. One [1] gram of Maize sown in 50 ml pot contains soil at different treatment levels 50 g, 100 g, and 150 g. After two weeks, samples were transplanted in an open field. Results: The result showed plots treated with locally produced fertilizer, significantly influenced plant height, culm diameter, number of leaves and leaf broadness in comparison to inorganic fertilizer, which showed 53%, 47% respectively. Conclusion: Cost production of a bag of organic fertilizer was one-fourth cheaper compared to an inorganic fertilizer price from an open market. 展开更多

It is estimated that one third of the American population will develop the disease at some time during their lifetimes. Among these, melanoma will account for 7% of the cases. In Brazil, in 2012, it is estimated that over six thousand new melanoma cases occurred. During recent years, the incidence of melanoma has increased, mainly due to a more constant exposure of the skin to sunlight. In this work, our aim is to assess the expression of apoptotis-related genes melanoma tumors in mice treated with Viscum album (VA). This will allow us to better understand the molecular mechanisms underlying tumor cell death activation caused by this compound. Our results clearly demonstrate upregulation of pro apoptotic genes (Trp53bp2, Nol3, Fadd, Tnfsf10, Traf1, Traf2, Cflar, Card10, Nod1, Casp 2, Casp7, Xiap, Dad1, and Dffb). Further bioinformatics-based tool analysis allowed us to assess which specific cell death-related intracellular pathways were activated by VA treatment. Two major effects of VA in melanoma cells could be observed: generation of an immunomudulatory Th-1 like action, recruiting several interleukines, and cell death activation through Caspase7, associated uspstream with Card10 and downstream with CAD. In summary, VA modulates apoptosis related genes in cancer melanoma cells. Although a deeper study should be conducted, VA seems to interfere with important signaling pathways within melanoma cells that control the cellular mechanisms of apoptosis activation. Therapeutic approaches using VA as an antineoplastic and adjuvant medication compounding should be considered. 展开更多

The discovery of <em>Plasmodium</em> parasites and its incrimination as the principal cause of malaria in humans has continued to excite researchers towards inventing possible easier methods of diagnosing and identifying these pathological agents in order to mitigate, control and eliminate its continuous scourge to humanity. Currently, three diagnostic methods have been proposed, but agreements as to whether the level of parasitaemia in an individual could connote likely confirmations in the three methods <em>i.e.</em> gold standard, RDTs’ and PCR/NESTED PCR, have continued to be a subject of debate. To lay to rest the debate as reported in many studies, we collected blood samples from 100 symptomatic patients who reported to the Jos-Nigeria hospital and using the gold standard methods, we were able to confirm that 30 (30%) samples out of the 100 blood samples collected were positive to P.<em> falciparum</em>, chiefly recorded among duffy-negative Africans. Excited with our findings, we prepared the thick blood films for each sample and used it to estimate the levels of parasitaemia (parasites density) per μl of blood (<em>i.e.</em> 1+;2+;3+ and 4+) per 100 high power fields (|HPF). We then subjected the individually confirmed parasite density samples to the other two methods <em>i.e.</em> Rapid Diagnostic Test (one-step RTD and optimal-IT<span style="white-space:nowrap;">&reg;</span> RDT) and to molecular assay (PCR and the nested PCR). Interestingly, of the 30 positive samples, 18 (60%) were confirmed positive to the one-step and optimal-IT<span style="white-space:nowrap;">&reg;</span> RDTS, while 3 (30%) out of the 10 (100%) samples of various parasite density subjected to molecular assay (PCR and the nested PCR) were positive to only P. <em>falciparum</em>. Statistical analysis of variance based on single factor computed using SPSS indicates a no significant difference (P > 0.05) in the parasitaemia levels of the four groups/categories of patients;<em>i.e.</em> variance ratio of 0.011976 calculated was less than F-critical (2.816466) at 5% (0.05). Whereas gold standard could be considered as the optimal method, for the PCR/NESTED PCR, the sensitivity is dependent on high level of parasitaemia. 展开更多

Among the strategies employed by pathogens to acquire resistance the use of metallo-β-lactamases (MBLs), a family of dinuclear metalloenzymes, is among the most potent. MBLs are subdivided into three groups (i.e. B1, B2 and B3) with most of the virulence factors belonging to the B1 group. The recent discovery of AIM-1, a B3-type MBL, however, has illustrated the potential health threat of this group of MBLs. Here, we employed a bioinformatics approach to identify and characterize novel B3-type MBLs from Novosphingobium pentaromativorans and Simiduia agarivorans. These enzymes may not yet pose a direct risk to human health, but their structures and function may provide important insight into the design and synthesis of a still elusive universal MBL inhibitor. 展开更多

It had become a basic need of the current micro and molecular biological experiments. Gene engineering finds its widespread applications in medical, industry and agricultural sector. Unlike previous genetic engineering practices to insert or delete a part of genetic material at random place, genome editing allows the precise manipulation of DNA at a specific location. Zinc Finger Nucleases (ZFNs), Transcription Activator like Effector Nucleases (TALENs), Clustered Regularly Interspresed Short Palindromic repeats (CRISPR/Cas system) and meganucleases (recombinases) are the prime tools for editing an organism’s genome. Genome editing tools have an advantage to selectively delete or to integrate specific genes at specific loci. Use of recombinases for specifying site has further reduced time to integrate genes site specifically. Site specific gene stacking by the use of recombinases coupled with ZFNs, TALENs, or CRISPR/Cas genes have paved new pathways to target genes site specifically and to improve germplasm in lesser time than conventional breeding approaches. 展开更多

Selection of Reference Genes in Equine White Blood Cells for Real Time PCR Normalization Following Extracorporeal Shock Wave Therapy

Selection of proper reference genes (RGs) is an essential step needed for accurate normalization of results from genomic studies. Expression of RGs is regulated by many factors such as species, age, gender, type of tissue, the presence of disease, and the administration of therapeutic treatment. The aim of the present study was to identify optimal RGs in a set of blood samples collected at different time points (0, 24, 48, 72 h) from horses following administration of extracorporeal shock wave therapy (ESWT). The mRNA expression of twelve RGs: HPRT1, ACTB, HSP90A, SDHA, GUSB, B2M, UBC, NONO, TBP, H6PD, RPL32, GAPDH was determined using real time quantitative polymerase chain reaction (qPCR). An SAS program developed on the algorithm of geNorm, SASqPCR, was used to determine stability of the expression and the number of optimal RGs. The results showed that the range of quantification cycle (Cq) values of the evaluated genes varied between 17 and 26 cycles, and that one optimal RG, ACTB, was sufficient for normalization of gene expression. Results of stability of expression demonstrated that ACTB was the optimal choice for all the samples studied. Notably, in samples collected at 72 h post ESWT, TBP showed a significant change in the expression level, and was not suitable for use as a RG. These results substantiate the importance of validating and selecting an appropriate RG. 展开更多

Plasma Membrane Calcium ATPase (PMCA) plays a critical role in transporting Ca<sup>2+</sup> out of the cytosol across the plasma membrane. Here, a full-length cDNA sequence of plasma membrane Ca<sup>2+</sup>-ATPase gene was isolated from the gill of <em>Hyriopsis cumingii</em> (HcPMCA) by using SMART RACE technique. The entire cDNA was 5230 bp, including a 417-bp 5'-UTR, a 3588-bp ORF and a 1225-bp 3'-UTR, encoding a 1195-amino acid protein, and no putative signal peptide was predicted. Compared with PMCA homologs from seawater mollusks, HcPMCA had high similarity with them in both sequence and structure. Tissue-specific expression analysis revealed that HcPMCA mRNA was detected in all the sampled tissues, but was prominently expressed in the gill and mantle. When exposed to a serie of increasing Ca<sup>2+</sup> that lasted for 7 days, the mRNA expression of HcPMCA in the mantle was slightly downregulated, but peaked at 60 mg/L. Moreover, the temporal expression of HcPMCA transcripts in the mantle after 60 mg/L Ca<sup>2+</sup> exposure was shown to be bell-shaped, which was slightly downregulated at 24 h, but upregulated from 24 h to 48 h post-treatment, peaking at 48 h. The result of present study provides useful information for further studies on function and regulation mechanism of HcPMCA gene. 展开更多

G and C were sophisticatedly arranged in the structural features in a single-strand of genomic DNA, 1) reverse-complement symmetry of base or base sequences, 2) bias of four bases, 3) multiple fractality of the distribution of each four bases depending on the distance in double logarithmic plot (power spectrum) of L (the distance of a base to the next base) vs. P(L) (the probability of the base-distribution at L), regardless species, forms, genome-sizes and GC-contents. In small genomes such as viruses and plasmids, the multiple fractality might be occasionally hard to distinguish clearly with the power-low-tail region (multi-fractal dimension) because of the low base numbers. In this review article, the author showed that 1) the structural features for the biologically active genomic DNA were observed all living cells including the organelle- and the viralgenome, 2) the potentiality of a new analytical method of the genome structure based on the appearance frequency, Sequence Spectrum Method (SSM) could be analyzed DNA, RNA and protein on genome, 3) the structural features of genome might be related the biological complexity. Astragalus polysaccharide (AP) is the extraction of astragalus, which is a plant used in traditional Chinese herb medicine and may increase an orgainism’s resistance to stress. Several earlier studies in vitro have indicated that AP has anti-aging activities, however the mechanism underlyling these activities was unclear and remained to be elucidated. In this study, Using the zebrafish (Danio rerio), we evaluated molecular mechanism of the effect of AP on zebrafish growth, development and apoptosis. 30 zebrafish embryos (24 hours post fertilization (hpf)) were exposed to varying concentrations of AP (from 0.125 mg/ml to 0. 5 mg/ml) continuously for 3 days. The results of β-galactosidase (SA-β-gal) and acridine orange fluorescence showed that AP can delay zebrafish embryos apoptosis under the concentration of 0.125 mg/ml. In addition, the differential gene expression of AP treated zebrafish embryos was examined by RT-PCR analysis. We found that the gene expression of mdm2 and tert were up-regulated while bax, p21 and p53 gene expression were down-regulated during early apoptosis of the zebrafish embryos mediated by AP. These results demonstrated that AP may play a role during the induction of senescence and this function might by p53-mediated pathway. 展开更多

Aim: Linking inflammation with malignancy, we studied miRNA-21 in sera of hepatitis-C-virus (HCV) and none hepatitis diffuse large B-cell lymphoma (DLBCL) patients, aiming to identify its differential expression and prognosis in DLBCL with its subtypes;germinal center B-cell (GCB) and activated B-cell-like (ABC) and to evaluate its relation with HCV. Subjects and Methods: MiRNA-21 expression was measured using TaqMan quantitative RT-PCR in sera of 30 newly diagnosed DLBCL patients (HCV positive (n = 10), HCV negative (n = 20)) and 20 controls (HCV positive (n = 10), HCV negative (n = 10)). Results: MiRNA-21 expression was significantly higher in DLBCL patients than in control (p = 0.00). Significant positive correlations between miRNA-21 and LDH, IPI and disease stage were detected (p Conclusion: Our study shows that miRNA-21 is over expressed in our patients with DLBCL, displaying higher levels in ABC than in GCB subtypes. MiRNA-21 is associated with poor response to treatment and survival in DLBCL. MiRNA-21 is a potential marker of necro-inflammation independent of its role in tumorogenesis, showing higher expression in HCV positive DLBCL patients compared to none hepatitis patients. 展开更多

Drought and salt stress are two major environmental constraints that limit the productivity of agriculture crops worldwide. WRKY transcription factors are the plant-specific transcription factors that regulate several developmental events and stress responses in plants. The WRKY domain is defined by a 60-amino acid conserved sequence named WRKYGQK at N-terminal and a Zinc Finger-like motif at the C-terminal. WRKY genes are known to respond several stresses which may act as negative or positive regulators. The function of most of the WRKY transcription factors from non-model plants remains poorly understood. This investigation shows the expression levels of eight WRKY transcription factor genes from horsegram plant under drought and salt stress conditions. The increase in mRNA transcript levels of WRKY transcription factor genes was found to be high in drought stressed plants compared to salt-stressed plants. The levels of MDA which indicates the lipid peroxidation were less in drought stress. More ROS is produced in salt stress conditions compared to drought. The results show that the expression of WRKY transcription factors in drought stress conditions is reducing the adverse effect of stress on plants. These results also suggest that, during abiotic stress conditions such as drought and salt stress, WRKY transcription factors are regulated at the transcription level. 展开更多

Reverse transcriptase (rt) fragments from LINE retrotransposons in the mulberry genome were analyzed in terms of heterogeneity, phylogeny, and chromosomal distribution. We amplified and characterized conserved domains of the rt using degenerate primer pairs. Sequence analyses indicated that the rt fragments were highly heterogeneous and rich in A/T bases. The sequence identity ranged from 31.8% to 99.4%. Based on sequence similarities, the rt fragments were categorized into eight groups. Furthermore, similar stop codon distribution patterns among a series of clones in the same group indicated that they underwent a similar evolutionary process. Interestingly, phylogenetic analyses of the rt fragments isolated from mulberry and 13 other plant species revealed that two distantly related taxa (mulberry and Paeonia suffruticosa) grouped together. It does not appear that this phenomenon resulted from horizontal transposable element transfer. Fluorescence in situ hybridization analysis revealed that most of the rt fragments were concentrated in the subtelomeric and pericentromeric regions of the mulberry chromosomes, but that these elements were not abundant in the mulberry genome. Future studies will focus on the potential roles of these elements in the subtelomeric and pericentromeric regions of the mulberry genome. 展开更多

In this study, we compared the in vitro antioxidant property among the selected Ocimum species (O. sanctum, O. americanum, O. basilicum and O. gratissimum) and hepatoprotective activities of their extracts against CCl4 induced intoxication. The results suggested that the four species of Ocimum genus showed variability in Phenolic content and in vitro antioxi-dant activity against DPPH, superoxide and hydroxyl radicals in the following manner: O. sanctum > O. americanum > O. basilicum > O. gratissimum respec-tively. Based on serum AST, ALT, ALP and T. Bil levels, the alcoholic extracts of Ocimum species showed a significant dose dependent (250 mg and 500 mg and 750 mg/kg p.o.) and a protective effect against CCl4 induced hepatotoxicity in albino rats. The results further revealed that the potential hepatoprotective activity of Ocimum sanctum among the Ocimum species. 展开更多

This study analyzed paraffin embedded tissue from 19 patients with benign or malignant breast disease. Standard PCR with GP5+/6+ and FAP primers, proved negative in all cases. However, qRT-PCR using the SF10 primer set detected HPV DNA in 2 out of these samples. Whilst our data does not support a major role for HPV in the pathogenesis of breast disease in Malta, it definitely does not exclude it totally. This study also clearly shows that the method of analysis is one of the variables resulting in the range of differing results witnessed worldwide in this area of study. 展开更多

Lima bean is a tropical and subtropical legume from the genus Phaseolus which is cultivated for its importance in food and in medicine, but which remains a Neglected and Underutilized Crop in Benin. Understanding the genetic diversity of a species’ genetic resources is useful for the establishment of appropriate conservation strategies and breeding programs and for sustainable use. We use 6 out of ten SSR markers to analyze the diversity and population structure of 28 Lima bean landraces collected in Benin. A total of 28 alleles with an average of 4.16 alleles per SSR were amplified. The Polymorphic Information Content value ranged from 0.079 to 0.680 with an average of 0.408. The analysis of population structure revealed three subpopulations. PCoA revealed three well-separated clusters among the analyzed accessions in accordance with the population structure results and the clustering based on the Neighbor-Joining tree. AMOVA showed highly significant (p = 0.001) diversity among and within populations. Hence, 32% of the genetic variation was distributed among the population and 68% was distributed within populations. A high PhiP value (0.321) was found between the three sub-subpopulations indicating a high genetic differentiation between these sub-subpopulations. By exhibiting the highest average number of alleles, Shannon-Weaver information and Shannon-Weaver diversity indices, and the highest mean number of private alleles, subpopulation 1 is the main gene pool of the analyzed collection. The present study is an important starting point for the establishment of appropriate conservation strategies and breeding programs for Lima bean genetic resources. 展开更多

Hydrocarbon utilizing yeasts (HUY) were isolated from palm wine, a rich sugar substrate from a non-oil impacted environment using Bacto Bushnell Haas broth. The medium composed of 0.2 g MgSO<sub>4</sub>, 0.02 g CaCl<sub>2</sub>, 1 g KH<sub>2</sub>PO<sub>4</sub>, 1 g K<sub>2</sub>HPO<sub>4</sub>, 0.05 g FeCl<sub>2</sub>, 1 g/L NH<sub>4</sub>NO<sub>3</sub>, pH (7.2 ± 0.2) and mineral salt broth comprising of 4.4 g KH<sub>2</sub>PO<sub>4</sub>, 8 g (NH<sub>4</sub>)<sub>2</sub>SO<sub>4</sub>, 2 g Na<sub>2</sub>HPO<sub>4</sub>&#183H<sub>2</sub>O, MgSO<sub>4</sub>&#1837H<sub>2</sub>O, 0.1 g FeSO<sub>4</sub>, 0.01 g/L CaCl<sub>2</sub>, pH (4.5 ± 0.2) supplemented with palm wine (0.5%) and crude oil (1%). Yeasts isolated from an enriched medium and palm wine showed similarities. Yeast isolates were further screened for hydrocarbon degrading potentials using the Bacto Bushnell Haas broth containing 2, 6-dichlorophenol indophenols as the indicator agent.
